Nobody ever reported elevation problems with KFLL when using its original AFCAD. What other products you have that could possibly affect terrain ? Be sure KFLL is on an higher priority in the Scenery Library.
Also, keep your Mesh complexity at 100, and the Mesh resolution at either 10 or 5 meters/pixel. No less, but not more either.
