I dowloaded the NL2000se scenery and I think it messed with my EHAM, there is a potion that is discolored and i dont have the runway taxilights anymore, is there a way I can remedy this that does not involve deleting the NL200se

If the problem is not fixed by having NL2000 below Cloud9 EHAM in the Scenery Library, there's not much you can do, other than asking to NL2000 developers which files in their scenery could cause this problem, and remove them.
