Doesn't happen here, as you can see from the attached screenshot, which indicates the correct (rotated) stair is used there, and it's perfectly aligned to the door.
Fact you don't have the correct staircase, seems to indicate something must be wrong in your airplane configuration. Try the "Reset" button on the GSX airplane configuration page, to remove all your customizations, and use the configuration that comes with GSX.
