So I'm having a weird issue where all the taxiway bridges, roads, etc, are showing up as 2D and the underlying ground textures are showing through at the taxiway bridges

Your screenshots are not very clear, please post something that shows the problem more clearly, perhaps from a wider angle or more distance.

That's exactly how the scenery is supposed to look like: the limited FSX graphic engine doesn't really support tunnels without doing tricks that results in such visual artifacts.
