Hello,
After recently re-installing GSX to my FSX that is not in its normal place in the C:\ drive, Everytime I CTRL+F12 I get an error about some scenery file. The only thing I can think of is that GSX does not support installation anywhere besides FSX default folder. Is there any way at all I can "point" GSX to my custom FSX folder?

GSX surely support FSX installed in any folder and any drive. But of course, it must rely on the FSX registry keys being correct, so it's likely your registry keys for FSX are not pointing to the actual folder.
The registry key for FSX is located at HKEY_LOCAL_MACHINE\Software\Microsoft\Microsoft Games\Flight Simulator\10.0\SetupPath

I got to HKEY_LOCAL_MACHINE\Software\Microsoft however Microsoft Games does not appear...
EDIT: I've found it under HKEY_CURRENT_USER\Software\Microsoft\Microsoft Games\Flight Simulator\10.0 and the path is correct. I am unsure at this point

It seems you installed FSX under a limited account user. Just create a new key (it's a String value, containing the path) in HKEY_LOCAL_MACHINE as well.
Or, try to use the free FSX repair registry tool from Flight1
