I edited your post to remove the download link, because it contains a modified version of the AFCAD that comes with the airport, which of course is copyrighted material.

Before posting such files, be sure you obtained permission from the scenery developer to do so.

I had the same issue und I was sure I did exactly what described in instruction file. I found out running the addon manager update will delete all modifications I mad by hand in the sim.cfg and after that I got the error messages.
I don't know whether it is possible to secure the modifications in sim.cfg while running the update.

No, because if we update the sim.cfg, it's because there is a reason for doing so. The proper way would be making custom logos in separate object folders. We'll try to update the PaintKit documentation to explain how to do this.
